This may seem like an odd guess, but perhaps they're setting up a Batman Beyond game? I mean the Joker's kid couldn't be a threat to a present day Batman, but one 40 years in the future could definitely work. The next logical upgrade to Batman's gear is the Beyond suit/tech. Neo-Gotham would be a great update to the current Gotham model.
And from a real life point of view, fans have been wanting to return to the Beyond universe for ages; maybe we wont get a film any time soon, but a game could be a good idea. It'd probably be an alternate take on the DCAU Beyond-verse, instead of a Tim Drake Joker, have the Joker's son take up his mantle in a personal vendetta against Batman.

Although the better option would be to use Hush for the third game, maybe have Harley team up with him in revenge for Joker's death, maybe they discover Batman's identity. If one or both of them were to die and perhaps Batman is injured so badly he's forced to retire.
Somehow, sometime in the future, Joker's son finds out about Bruce's identity as Batman, and also that his parents were two of Gotham's worst criminals, and swears revenge for their deaths. Then the Beyond game would follow, where the new Joker's years of planning have lead him to track down Bruce and the new Batman; his protege Terry.

From the sounds of what the new Azrael says, Joker himself may return in the present, since the shit Azrael says sounds like one of those End of Days type things. A personal thought, if they do go down the whole route with the Joker's son, they should go when he's 25 or 30 and do it The Dark Knight Returns style, none of that Batman Beyond nonsense with another pretender...

What I think from when I saw the pregnancy test was that the next game will take place in the future when terry is well established as batman and all of a sudden jokers son shows up matured and trained because why would they have a batman beyond skin for arkham city other than it looking cool
