Merle has always been on the Gorvernor's side from the start of Season 3. There is something more to it then his loyalty in question. Merle did not intend to kill either Maggie or Glen, he just wanted information on the where abouts of his brother. Look at what happen during the search party for Michoone. Merle killed a new group member who was going to tell the truth to the Gorvernor about her Michoone abouts and what has happen with the Search Party. Here is another case point, Merle never said anything about bringing his brother with him and the Governor. So most likely his trying to get out and get out fast but trying to get on his good side. Like Michoone had said, "Nobody leaves Woodberry alive. You are either with them or against them." It's a wreck society controlled by one man who wants to be the first to start society back up his way and his way only.
