The story begins when ace private eye Harry Goodman goes mysteriously missing, prompting his 21-year-old son Tim (Justice Smith) to find out what happened. Aiding in the investigation is Harry’s former Pokémon partner, Detective Pikachu (Ryan Reynolds): a hilariously wise-cracking, adorable super-sleuth who is a puzzlement even to himself. Finding that they are uniquely equipped to communicate with one another, Tim and Pikachu join forces on a thrilling adventure to unravel the tangled mystery. Chasing clues together through the neon-lit streets of Ryme City—a sprawling, modern metropolis where humans and Pokémon live side by side in a hyper-realistic live-action world—they encounter a diverse cast of Pokémon characters and uncover a shocking plot that could destroy this peaceful co-existence and threaten the whole Pokémon universe.

Theory time;
Ditto in most the lore is created by being failed clones of Mew.

Movie would open with the succesful cloning of Mew creating Mewtwo. Similar to the animated movie this is all part of a scheme via Team Rocket, specifically Giovanni (A shadowy figure never fully revealed in the movie) wanting the worlds most powerful Pokemon.

Main character's father wants to reveal the illegal cloning experiments, kidnaps a Pikachu that has been genetically modified and proceeds to flee - only to be hunted down by Greninja who are effectively mindless and follow orders resulting in the car crash.

Mewtwo would escape, exiting the movie and setting up the rumored spin-off film where Team Rocket/Giovanni tries to track down Mewtwo. Meanwhile our villain, probably one of the scientists working on the project, takes Ditto and the Greninja clones from the lab. Using Ditto to replicate powerful Pokemon in the hopes of recapturing the Pikachu who was the only succesful clone other than Mewtwo.
