It's important to point out that there is a 1 year time jump between the mid season 1 finale and the mid season 1 premiere. Here there's another time jump between season 1 finale and the season 2 premiere of 2 years. The reason for this being that I didn't want to fall into the same old trap that most shows do where it stretches believability that there's a long running plot every year for the whole year and so I could have a Batman that could be Batman for years without showing all of that in real time.

Season 2:

1. The Hunter and the Huntress: The Huntress has broken out of prison and is out for revenge again. But when Batman discovers that Helena's personality may be effected by something outside of her control, he and Catwoman will have to find her and help her peacefully, causing them to come to blows with Star City's Green Arrow who has come after her.

2. Targeted: Bruce Wayne has been targeted for assassination. But after a failed attempt, Bruce has been put under police protection. With him unable to investigate this situation as Batman, it's left to Robin and Batgirl to track the assassin.

3. Every Question Has An Answer: When a mysterious woman with no memory of her life or identity appears in Gotham that may have the answers to the questions that plague Batman, he uses the assistance of the Question to seek the help of John Constantine, who has in his possession the one object that can help her get her memories back: The helmet of Nabu.

Flash crossover: Hand Of Fate: Dr. Fate has been awoken. The knowledge of the discord of this world being revealed and a tear in the fabric of reality becoming more prominent, forcing a confrontation between Batman and The Flash when it's discovered that it's been caused by Barry's time traveling, but they'll have to put that aside when they're attacked by Klarion, an evil witch boy after Doctor Fate's helmet and power as they work to seal the rifts.

4. Run The Asylum: When the Batfamily investigates a disturbance at Arkham, they find that the asylum has been taken over by the Joker and the inmates have been released, forcing them to split their attention between The Joker himself, Two-Face and the Riddler, as Harleen is trapped and psychologically and emotionally tortured by the Joker.

5. Joe Chill: What would you do if you faced your parents murderer? That's the question Bruce has asked himself his entire life. And now he's been given a chance to answer it.

6. A Harlequin: With Harleen slowly losing connection with reality, she forces herself to find focus on her tormentor in hopes of finding peace, only to lose herself even more, but her actions in doing so put her in direct conflict with the Batfamily.

7. Golem: Changed forever after having been the subject of experimentation by the government using unstable chemicals left after Central City's particle accelerator explosion, Preston Payne seeks revenge against those he holds responsible, in Gotham.

8. Court Of Owls: Bruce has discovered the truth behind the source of corruption and death in Gotham City, but with the amount of power amassed by them, he'd realized that he can't do anything to stop them, leaving him only one other option: Join them.

9. The Birds Of Prey: When Batman goes missing, Barbara takes a leadership role and calls for the help of Dinah and Helena to help her and Dick track him down.

10. Day And Knight: The fury of the Court is unleashed on the underprivileged of Gotham, using the Wayne Foundation's charity initiative to massacre those that Bruce has sought to help if he doesn't do everything they ask of him.
